On July 14, 2026, the Milwaukee Metropolitan Sewerage District confirmed that a combined sewer overflow pipe at Jones Island in the Port of Milwaukee — one of only two CSO outfalls that discharge directly into Lake Michigan — was completely plugged with tree limbs, branches, and plastic trash. Debris had been seen in the pipe as early as 2025. MMSD did not realize it was fully blocked until June 26, 2026. In between, the region absorbed the two largest wet-weather events in the Deep Tunnel’s history: the August 2025 storm that forced a 5.14 billion-gallon overflow, and April 2026 flooding that added 2.7 billion gallons more.
Most coverage has framed this as a flooded-basement story in Bay View, and it is one. But Milwaukee is also the city where a wet-weather failure at a treatment plant produced the largest waterborne disease outbreak in United States history, and the mechanism connecting rain, runoff, and drinking water has not changed since 1993 — only the defenses have.
What the system can hold vs. what showed up
The Deep Tunnel holds 521 million gallons. The August 2025 storm sent roughly ten times that volume at a system with nowhere left to put it — the largest overflow MMSD has ever reported. Untreated combined sewage went into the Milwaukee River, the Menomonee River, and Lake Michigan between McKinley and South Shore beaches.
What MMSD Found
The blocked pipe sits at Jones Island and exists for one purpose: when the Deep Tunnel fills, it diverts the combined stormwater-and-sewage flow into Lake Michigan rather than letting it back up into streets and basements. It is a relief valve of last resort.
The clog is woody debris — branches, limbs, whole tree trunks — mixed with plastic trash. MMSD believes it entered from the lake side, through an outfall opening that has no covering at all. Executive Director Kevin Shafer told reporters the blockage “didn’t help the matter,” while cautioning that the storms were large enough to cause backups regardless: “Even if the pipe had been open, I think you would have had backups in the area just because the size of the storm.”
The district is now clearing the debris and plans to install a flap gate on the lake end to keep material from washing back in. It says it cannot yet quantify how much the blockage contributed to basement backups in Bay View, or whether the effects extended beyond that neighborhood, until additional mapping and hydraulic modeling are complete.
Eighteen months, two record floods, one blocked outfall
Why This Is a Drinking-Water Story
Milwaukee’s tap water comes entirely from Lake Michigan, drawn through intakes set far offshore — the Linnwood plant’s intake sits 6,565 feet from shore in 62 feet of water, five miles north of the harbor. Overflow outfalls near the port and the beaches are not adjacent to those intakes, and the city has reported no drinking-water advisory tied to any of these events. That distance is a barrier, and it is doing its job.
The reason it matters anyway is that wet weather is exactly how Milwaukee’s drinking water failed before. In spring 1993, treated-water turbidity climbed at the Howard Avenue purification plant from March 23 until the plant was shut down on April 9. A streaming-current monitor used to tune coagulant dosing had been installed incorrectly and was not in use; continuous turbidity monitors on the filtered water were not operating. Cryptosporidium oocysts — which chlorine does not kill — passed through the filters. An estimated 403,000 people fell ill and 69 died, still the largest documented waterborne disease outbreak in US history.

That is a real transformation, and it is why a 2026 overflow does not read as a 2026 outbreak. But the ingredient list is identical: a very large volume of runoff, carrying sediment and fecal material, arriving fast at a lake that also supplies a million people. The engineering margin between those two outcomes is the ozone contactors, the turbidity instruments, and the offshore intakes — not the absence of contamination in the lake.
Who’s Affected Right Now
The exposure in Bay View is not the tap. It is the basement. Sewage backing into a home puts residents in direct contact with coliform bacteria and E. coli, and 1,100 households reported backups in August 2025 alone. Anyone cleaning up after a backup should treat standing water as contaminated regardless of what the utility says about the drinking supply.
The second exposure is recreational. Milwaukee’s health department, with the UW-Milwaukee Zilber School of Public Health, samples Bradford, McKinley, and South Shore beaches daily for E. coli from Memorial Day through Labor Day. Overflow events routinely drive advisories at those beaches, and the interval between an overflow and safe water is measured in days, not hours.
The third is the trend line. Before the Deep Tunnel, the region averaged 50 to 60 overflows a year; it now averages 2.2. That is a genuine engineering success — and it is being eroded by rainfall the system was not sized for. The two largest overflows in the tunnel’s history both happened in the last twelve months.
What You Can Do
If you had a sewage backup, do not rely on visual inspection. If you are on a private well anywhere in the flooded footprint — common in the outlying counties, not in the city itself — the Wisconsin DNR’s position is that a flooded or submerged well should be assumed contaminated. Stop drinking the water, switch to a safe source, and test for total coliform before returning to it.
